It's amazing the number of explanations that have been concocted to explain what the lyrics of this song mean. Everything from a description of the Second Coming of Christ to an indictment of 9/11. The truth is far more prosaic. Here's what Amy Lee had to say about the song:

"The song is about some of my experiences as a teenager with close-mindedness. I thought the people around me seemed lost in a world that I really didn't belong in. It's kind of spiritual. We originally called the track 'Tuna Afternoon', because I made tuna noodle casserole that day. We still call the song 'Tuna Afternoon'. Sometimes it's hard to get past that working title."

She says in the song that she's looking for a leader, so perhaps she is not referring to anyone specific. On the other hand, she also says in the interview that the song is spiritual, so it may refer to teenage questions about the existance of a particular god or another. That's about the best I can say!
