Well,if u have,then,can u tell me what actually happened to Sean,Tom Cruise's son in the movie?

That part leaves a question mark in our head. We do not know what happen to his son but i assume that he is dead already considered that Tom Cruise had not heard from him for several years already.
Agatha also predicted his son's future when Tom brought her into his wife's house. Agatha predicted that his son wanted to go jogging with his father but he cannot because he didn't make it.

Good question, at the end of the movie, we are not told the truth about what happened to him. You know, if he is dead or alive. All that is said is that he was kidnapped, but that is all. A guy is been paid, well his family, to say that he killed Tom's son, just so Tom will kill this guy. The movie is kind of confusing, but its very good. I will watch this movie again and try to see if they do say what really happened to Sean.

It's been a while since I saw it, but I think it turns out that Tom Cruise's boss kidnapped him.

He was kidnapped.
Remember the pool scene?
The "child molester" toward the end of the movie was a fake. He was paid to pretend HE was the kidnapper.

His agent called, and got him a better part with a better director. Obviously, this was a very bad agent.
