stop picking it up until it gets older, its probably just a reaction to being scared

It's an iguana. You can't "train" it to do anything. It is doing it because it doesn't like you. It is a mode of defense. It is probably afraid of you. Continue to hold it and show it you are not going to have it for dinner. Just be prepared in a couple years to have a large, mean lizard on your hands. Iguanas, especially males, become quite aggressive once they reach maturity. If you are worried about a little pee now, maybe you should look into finding it a new home while it is still at a manageable size.

Frequent peeing by young animals is a typical thing.
It's scared and stressed. This will lessen with frequent handling
as it adjusts to you and its new surroundings. Then comes the
nipping and biting of adolecsent igs. Make sure you keep with the
frequent handling when this happens so that it won't turn into a
mean ig. Always be the dominant figure. Never let the ig on your
head or give in easily. Iguanas are wild animals and
unfortunately cannot be trained like dogs or cats, but with lots of
love and care, can become very interesting pets.
Some iguanas learn to poop/pee in their baths. You can give
that a shot as your ig gets older. Good luck :)

It probably won't do that as it gets used to being handled. Just be very gentle, and don't hold too long at one time. Get him used to your presence slowly and safely.
