Most, not all, suckers come up from the roots of the plant. Sometimes there are suckers that grow from the base of the trunk. Either way just chop it off or dig it out. I'm not that familiar with lemon trees, but I do know that suckers are energy thieves and need to be removed. If it is coming from the roots see if you can dig it up and replant it somewhere else. Suckers usually protrude from the base of the grafted tree because it was planted too deeply. Not to worry. Just cut them off and any other branches that are starting below the canopy you want. You can also get water "suckers" after pruning. These are noticeable on the branches you have pruned back, often larger in diameter than other new growth and almost always grow straight up. You just cut them off.
