Seriously it depends on how long you microwave. An over cooked or burnt muffin will certainly have a different chemistry.

The Microwaves(the actual energy waves which the machine is named after) cause the atoms in the muffin to vibrate which increases heat.

its will make it hot. thats what microwaves do. just a toasters toats and refriderators refriderate.
