Hi! Im travelling Europe and some countries in Africa. Im going to Istanbul tomorrow and we will try to book a train to Sofia, Bulgaria. If we can, we wanna book trains from sofia to budapest, budapest to vienna, vienna to prague, prague to krakow, krakow to frankfurt too. Can we do that? or we have to go to departure station and get it??

If you know good information, please let me know.

You can book online from sofia to budapest to vienna to germany on
raileurope.com
but they charge a booking fee.
The train from istanbul, look in the city for any travel agency and ask. I;m sure lots of them can book train tickets at least from Turkey to Bulgaria. Just try to get it the day you arrive in Istanbul, and preferably a day or 2 in advance.
You could buy a 4 country Eurail Select Pass, for about $450
including Bulgaria/Serbia (count as one), Hungary, Austria and Germany (5 days in 2 months)
You'd have to pay extra to go through Czechy. It's about $62 extra to cross CZ from austria to Prag, then to germany.
Also check out the Balkan flexipass that includes Turkey, greece, Bulg, Serbia, Romania for cheap.
Then you could buy a Germany Austria pass and pay separate for CZ and Hungary.
