I have a 99 yamaha v-star I'm installing floor boards on it and I'm having trouble getting the shifter to clear the kick stand was there a different kick stand bracket on the older models or am I doing something wrong or just plain missing something ?

It just takes some creative thinking when aftermarket parts don't fit properly.
Lots of bikes have the problem you're describing.
The part that bolts to the shift shaft - move it one notch on the shift shaft splines.
Adjust the linkage to make up for the change.
If you think it will make a difference to shorten the linkage rod - get a "die" (tap & die) and cut more threads in the linkage, then cut it shorter.
If you can, grind (or file) down the part of the side stand bracket that is getting hit.
You might have to settle with the shift lever up higher than you'd like.
Cut a groove in the floor board to accomodate the shift linkage rod.
Just some suggestions.
I can't tell you what will work without seeing your bike.
Those are some things I've had to do.
