The father's. I was born in P.R. And the norm over there is to use both last names. On birth certificates they put the father's first. Say the father's name was Joe Smith and wife Jean Jane. The child would be named. Tony Smith Jane.

Some 90-100 years ago it was a tradition for at least the first born male to carry the middle name of the mother's maiden name. It was also, common for the next children to carry the middle name of the grandmother's maiden name.

baby, mother (as middle name) father
baby father-mother
baby Mother-father
I know people who did all three ways.

There is no "etiquette" really for something so non-traditional, truly. You do what you like. But if things like "etiquette" and "tradition" are very important to you, the father's name should be last, as it would normally, correctly be in a general name. Blessings!
