Crookshanks is Part-Cat and Part-Kneazle.
According to "Fantastic Beasts and Where to Find Them" a Kneazle is a highly intelligent creature. Hence why Crookshanks was able to detect Pettigrew (still in rat form) and Sirius (as a dog).

He's a half breed. Part housecat, part kneazle. A kneazle is a cat-like creature that is highly intelligent and can detect suspicious beings.
