Yes, there is very much a difference.
A chronicle is always arranged in chronological order. A series doesn't have to be. There can be prequels and parallel events with different characters in different stories.
A series can also feature different characters in the same place at different times in history. For instance, Anne Geddes' Pern books are not chronicles -- they all take place on Pern, but she jumps back between turns and passes of thread to tell different people's stories. That is a series.
Harry Potter is a chronicle - it follows one person's history chronologically.
The number of books in a series or chronicle is unimportant. It all has to do with the time sequence. Pax - C

A series is any set of two or more books treating the same characters, or the same place...essentially telling different phases of the same story, even though each novel might or might not be readable by itself. Usually people don't speak of a "series" with just two books.
A trilogy is three books, and usually they are not meant to be able to stand on their own. The expectation is that the story begins in book one and ends in book three.
A chronicle is another way of saying that the books are a "history," perhaps about imaginary places and people, but about the key events in the history of the place. So a chronicle can be a single novel, a novel and sequel, a trilogy, or a series of any number of books.
There is no set number of books in either a series or a chronicle, and a chronicle is actually a not-very-descriptive term.

The author's choice of word when describing it. I believe in describing books which relate to each other, either could be used. Most of these have three books and are called a trilogy; however, a few authors have written 6 or more books about the same character(s) or place(s) and series or chronicle get slapped on to let people know there is more than one book. There is not a definitive number of books ascribed to either word.
