I liked Acharavi, and Kassiopi is the most picturesque, with Paleokastritsa coming a close second.
Weather should be still in the 30s, we had a storm one afternoon in May and it cleared straight up and went back to red hot.
Sidari was close to where we stayed and we went a few times, this is the place where the night life is. But we preferred the night life in the aforementioned.

The weather in Corfu is warm during September. It is humid as well throughout the year. During September it will be sunny and at 30C for sure but there may be scattered showers as well..
As for the best resort it depends on what is your perception of "best resort"...
Do you mean the most expensive and glamorous? In this case the Grecotel will be just fine... If you need cheaper and value for money solutions then you should make a research through the internet... For instance I stayed in a hotel (i think it was a two star) at Corfu about 10mins away from the city of Corfu, it was clean and nice and cosy and it was for only 60€ per room per night. Whereas hotels like the Grecotel could be starting from 300€ per room per night...

Warm, possibility of thunderstorms. If you can't see the top of mountain then expect some weather. Sea at it's warmest. South of the island (Kavos) noisy, north quieter; centre busy. Note some of the facilities will be closing at the end of September.
