Many of your other comments/answers have hit around the answer to your question. Here's what I've come to understand after dozens of years in the Middle East and studying the situation in pursuit of an advanced degree and having spoken to people on all sides:
1. The Catholics and "Protestants" actually "did" fight a war of sort during the reformation. Irish divisions, split along religious lines, went on into the last part of the 20th Centruty.
2. The world tolerance for violence during the reformation is not the same as it is today...in the West, but in the Middle East, it has never changed. Neither has their "revenge" mentality. For example, to show how bizzare their thinking can be, if a Palestinian is about to shoot an Israeli, but the Palestinian is killed first, the family of the Palestinian is outraged and swears revenge....really. To them, the Palestinians, any act of violence against them is justification for another act of violence "by" them...even if the violence was self-defense. I'm not just picking on the Palestinians, most of the Arab world thinks the same way.
3. Arabs are not united. Besides divisions and fighting between Shia and Sunni, there are other factions that have been at war with one another for centuries. What is the main difference between Shia and Sunni? One believes only the blood line of Mohammad can pass on Mullahs, where the other believes it can be passed on "by" Mullahs. That's pretty much it. Yep...crazy, ain't it? But there are also moderate Muslims, ones who take the Koran as a "guide" and not a literal "Must Do" book, and the fundamentalists who treat the Koran as a literal set of instructions from Allah by his prophet, Mohammad. Although just as extreme in their beliefs as Christian fundamentalists, the problem comes from the "instructions". The bible teaches forgiveness, the Koran teaches domination and revenge. It makes me boil every time I hear a PC statement that says the Muslim religion is a "kind" religion...show me someone who has actually read the Koran that can actually believe that! Good grief!
4. Why do they hate "Israel"? The U.N. gave a portion of sand to form the state of Isreal after the Second World War. The problem is that England promised both the Palestinians "and" the Isrealis that they'd get the same patch of sand. When the Israelis found out about it, a group of "their" homegrown terrorists started attacking the other side. This was eventually put down, but it left some pretty hard feelings among Palestinians who'd been living side by side with the Israelis for quite some time. When the U.N. created the state of Israel (partly out of guilt because of the way they were slaughtered by the Germans), they upset the Palestinians. Yet, the Israelis were willing to let the Palestinians live there too. This was not enough for the more radical side of the Palestinians, so they called on their Arab brethren to wipe Israel off the face of the Earth. They almost succeeded, but Isreal was able to push them back...and pushed...and pushed until they were almost in Cairo. Well, Arabs don't like being made to look bad, so that "really" ticked them off. This is the same reason they were so upset that we took Iraq in two weeks...the US made the Arab's most powerful dictator look like a schoolgirl. Again, it only made them angry because it was a loss of face...not a good thing in the Arab world...a world built on revenge and male dominance.
Do you see a pattern here? The muslim faith says that they are allowed to make any agreements or treaties they want with an infidel, then break it whenever they want without feeling guilty because it doesn't really count...they're infidels, so who cares? Again, I'm not making this up, it's actually in the Koran.
So, don't try to deal with them, don't try to appease them, don't feel sorry for them and don't trust anything they say. This is not xenophobia, it is realism. The people over there are fed such a mixture of BS that it is no wonder they don't really know what's going on. The countries are ruled by elites who are rich beyond your wildest dreams and the rest of their people are relatively poor. They are some of the most prejudiced people in the world and by Western standards, have no respect for females or people of other cultures. They believe "they" will inherit the Earth by the sword and are willing to die for that belief. If you believe otherwise, you're either ignorant of the reality or living in denial.

You know how big Israel is? Smaller than most US states, both in area and in population. Suppose somebody was attacking the buses in your state with suicide bombs on a regular basis, how do you think you'd feel about them? You think you might start to hate them after a few months of this ? How about a few years? How about a couple of decades?
As for the Muslim side of it, well there's any number of them who'll be happy to give you the allah-cult perspective. In fact once they start talking, it's rather hard to get them to shut up. Before you know it, allah-cultist sermons are the only public speech allowed, period.
Yeah, I'm exaggerating. It's only happened in about fifty countries over the past thousand years. What's to worry about?
Sure, you're right; Shiites and Sunnis are just like Baptists and Catholics. Nothing to worry about....

Muslims believe their religion is correct and Judaism is not.

Muslims believe they should be allowed to live in the land of their ancestors.

Both are monotheist religions which teach that opposing theologies are evil and their own theology is the only means of salvation. Christianity is this way as well, although the "monotheist" label is difficult for the others to accept.
Where territory and property are concerned, the relatively small differences between Catholicism and Protestantism are quite sufficient to motivate vigilantism, murder, prejudice and warfare. Germany lost between 15 and 30 percent of its population due to the 30 Years' War of 1618-1648, fought between Lutherans and Catholics. Ireland's history over the past 450 years is rife with Anglicans killing Catholics, Catholics killing Anglicans, Anglicans killing Anglicans who were over-friendly with Catholics and Catholics killing Catholics who were over-friendly with Anglicans.

Pluto, you forgot to mention that The UNITED Nations voted in 1948 to give Israel back to the Israelis. I believe that is a world organization, not just Brits and Americans.
Also, back to the original question where you state that Baptist and Catholics don't hate each other. Well, to begin with they serve the same God...the One Revealed through the Lord Jesus Christ, a God of Love, Peace, Harmony, Turn the other cheek, Joy, Charity, take care of your brothers, Take my message of Wholeness to the Whole World-God.
Muslims worship a demonic god who promises 70 virgins to Jihad Murderers, (with no concern for the virgins!) A god who hates women, (I got this statement from an Iranian woman who escaped from Iran to Canada with her 5 daughters.) And offers no real hope for the world as far as peace or harmony goes. Of course, Muslims hate Israelis and everyone else who would stand in his way of world dominance, and putting burkhas on all women. The men, I can kind of understand why they might want this sort of life...women, that eludes me.

The Qu'ran encourages the hatred for the Jewish people. I don't believe the bible (at least the new testament) encourages Catholics to go forth and kill Baptists or vice versa.

jews were driven from palastine 2000 yrs ago by rome. they lived in a diaspora throughout europe for 2000 yrs. after the holocaust they began flocking back to palastine. certain jews believe god gave them this land and their return was inevitable (zionists) the english held this land politically and palastinians lived there. they had lived there for 2000 yrs. the jews launched a terror war against the english and palastinians, blowing up hotels and the like. the british tried to hold them back. eventually the usa was confronted with the dilemna, accept millions of jews to the usa with there zionist political agenda or help them achieve their homeland. the usa convinced britain to pull out (after all there is no oil in palastine). this allowed the jews to route the palastinians and drive them from the country. some were accepted into other arab countries most were forced into squalid refugee camps where they have been for three generations, living at the mercy of israel and plotting revenge

Arabs- miserable people who never made anything of themselves/their land. A small piece of land was given back to the Jews (They were there first anyway). Jews made that small spit of land a successful, first world country (without any natural resources).
