Besides Mr. Fantastic & the Invisable Girl (who gave birth to Franklin and later Valeria a/k/a Marvel Girl). I find it hard to believe they're the only ones.

Well, those two are the most well known. Marvel has a habit of keeping their characters at a relatively fixed age, so most married characters haven't had much of a chance at children yet. The vast majority have come from alternate and future realities. Mutant powers in particular are highly hereditary.

Professor X's son Legion is quite powerful. Obviously Magneto is the father of Scarlet Witch and Quicksilver.

Scott Summers and Jean Grey are the parents of Cable.
In an alternate future, they are the parents of Rachel Summers/"Baby" Phoenix.

Cassie lang, a.k.a. Stature is the daughter of the (late) Ant-Man Scott lang.

Magneto is the father of Quicksilver, the Scarlet Witch, and thanks to retro-conning, is also the father of Polaris.

Thor is/was the father of the super-strong Asgardian Magni.

May "Mayday" Parker, a.k.a. Spider-Girl (again, alternate future) is the daughter of Peter Parker.

Most super-children are the products of alternate futures and parallel universes, although the children of the Marvel series "Runaways" are the children of super-villains.

You see more super-kids and second- and third-generation heroes over in the DC Universe.
Examples include Damage, Atom-Smasher, Jade, Obsidian, Doctor Fate, Orion, Scott Free, Wildcat (III), Cyclone, Ravager, and Wonder Woman.

You might wanna check alternate realities. There are examples in Exiles and Age of Apocalypse.
1.) TJ is daughter of Nightcrawler and Scarlet Witch
2.) Magnus is son of Magneto and Rogue

Also, Cable is the son of Cyclops and Madyline Pryor. Rachel Summers is daughter of Cyclops and Jean Grey.

Those are just the ones that jumped out at me easily. I'm sure there are more.
