My first one would have to be "Paint It Black" by the Rolling Stones. Not only does it show superb musicianship in the songwriting but it's also a very intricate song in terms of the original version from Aftermath. It's one of those universally-understood classics of Rock history and it's been covered by countless bands, I think it was covered by Heart and their version was featured in Talladega Nights: The Ballad of Ricky Bobby.
My second favorite isn't really a set song because he never plays the song the same way twice or at least as far as I've seen. It's a song template under the title of "Cliffs of Dover" by Eric Johnson, he'll commonly jam on stage for in some cases 10 minutes before he actually plays the beginning of the set part where he cues everyone to get ready for the main part of the song. My third favorite is an old classic from GNR's early 90's tours when they'd do some really awesome covers. This is Slash's version of "The Godfather" theme and he can go absolutely insane with it. He, like Eric Johnson, never plays the song the same way twice. His intros and entros are always different and the song, along with the movie, are both classics ("The Godfather" has been dubbed as the #2 American Movie of all time by AFI). It's actually really easy to play on guitar and then once you get the feel of the scale at the end of the set part of the song you know what to play for the entro.
