For museums, I'd go:
Asian Art
SFMOMA
(The Discovery Museum is mainly for children)
The Chabot Center is great, but in the Oakland hills, not really a San Francisco attraction.
Legion of Honor has fabulous collections, plus one of the best views of the GG Bridge/city. It's way out by the beach, so plan on driving far and spending at least half a day there.
If you're a baseball fan, the AT&T stadium tour is fun.
Definitely take walking tours. The Pacific Heights tour will show you some fabulous houses. I'd also recommend some mural tours in the Mission.
The Aquarium and Exploratorium are great, especially the Exploratorium. Very hands on.
And for beauty and calm, the Conservatory of Flowers and Arboretum are not to be missed. I often go to the Arboretum to get a hit of "green energy"
Yerba Buena has some fun things (including a carousel), plus it's right across the street from MOMA.
And if you're a boat buff, the ship tours are interesting; otherwise, it's just a ship.

Of these, the Wine Country Tour and Six Flags Discovery Kingdom (it's no longer called Marine World) are the most expensive at $63.00 and $49.99 respectively. Although these are full-day excursions, they're worth the time.
Note: Since transportation to Six Flags Discovery Kingdom from Fisherman's Wharf is a ferry - a Bay Cruise would be redundant and unnecessary. If you don't go to Six Flags, however, then I would certainly do the cruise.
