When i run scan disk it found error in my drive D:/ partition. During scanning, it found 11 bad sector and i fixed them all, but untill 35% completed then i was restart my pc and when i logon windows 98 then i saw that my two folders were disappear. now my question is that how can i recover my these two folders?

Bad sectors are not software problems: they are major physical problems meaning your HD's life is at an end. Neither scandisk nor any other software can repair bad sectors on your HD, they can only mark those areas to keep other programs trying to reach those dead spots.
You lost the folders because of those bad sectors and there is no way you can get them back. Back up your HD as soon as possible and get yourself a new one because the bad sectors will spread like a disease in no time and you'll soon be unable to work.

I would get a new drive and get it going first, then copy your files off this drive as soom as possible. Hopefully you have them backed up.

The drive is likely failing. You want to use it as little as possible.
