I know that If you file for a non-contested No-fault divorce it takes 90 days to be finalised. But if you have already been seperated for two years, from the time that you file the divorce, how long does it take for it to become final? Is there still the 90 day wait?

Years, and by then, whoever in the house has sold everything anyway.

no difference because one cannot contest a NO FAULT divorce, there are no grounds for a no fault divorce therefor nothing to contest.
