If you start at Navy Pier, it's a treat for the entire family and the lake is beautiful, in a addition to the skyline, breathtaking. You can cab it to the planetarium and aquarium, and there are plenty of shops that your kids would enjoy on Michigan Ave., and plenty of family-friendly places to eat.

Navy Pier, Shedd Aquarium, Museum of Science and Industry, Cubs game at Wrigly Field, any of the beaches. Take your bikes or roller skates if you can, and ride up and down the lakefront. Or you can rent bikes at Navy Pier and also at Grant Park, I think. If you go to the Navy Pier site they have links to the vendors there, including the bike rental place. The family-sized surries are always lots of fun.

Go to Navy Pier: it has a gigantic ferris wheel, boat rides, kids shows, AMAZING stained glass window pictures, and kiosks and little shops selling anything you could possibly imagine. (Seriously, there's a marionette stand and an entire shop dedicated to funny ties). Plus Bubba Gump's. Navy Pier made my childhood awesome.
