You apply directly to the university that you will attend. Each university has slightly different procedures, but generally, you will fill out an application and get letters of reference from professors. You may have to take a test like the GRE, LCAT, MCAT, etc.
Check the web sites of the universities you are interested in.
To decide which ones to apply to, see where other students from your current university went and get recommendations from the professors in your department.

Most research assistants are graduate students (there may be some places which hire people to do this full time, but I haven't come across that), so the best way to do this is to apply for a Ph.D.
