Pitchers do bat in the minors. But, only at the Double-A and Triple-A levels. And both teams playing have to be farm teams of National League organizations for that to happen.
If one of the teams is affiliated with an American League team, then both teams use the designated hitter. Below the Double-A level, all teams use the designator hitter.

There are one or two exceptions to the rule but for the most part pitchers do no hit in the minor leagues. However, a manager is free to include a pitcher in the batting line-up if he chooses to do so.
