Enders Game (Sci-fi/fantasy)
Ender's Game is the best-known novel by Orson Scott Card. In the future when mankind has barely survived two invasions by the "buggers", an insectoid alien race, the world's most talented children, including the extraordinary Ender Wiggin, are taken into "Battle School" at a very young age to supply commanders for the expected Third Invasion.
The book originated as a science fiction novelette in Analog magazine (1977), and Card later expanded the novel into the Ender's Game series, dealing with the long-term results of the war.

OMG you're totally right! It does seem that girls are always the main character! Hmm, it's been a long time since I read young adult books and all the ones I remember had girls as main characters!
A book that I did like is called The Curious Incident of the Dog in the Night-time by Mark Haddon, it's really good, I read it a year ago and my younger brother read it recently and he liked it as well. The main character is a boy with Asperger's Syndrome. I'm not sure if it's categorized as young adult or not but check it out on amazon and see if you like it.

If you're over 15 or 16 then I'd suggest The Chronicles of Thomas Covenant the Unbeliever by Stephen Donaldson. The first book is called "Lord Fowl's Bane." It's a really good series. And of course there's a series written by Robert Jordan that's really good. *I seem to have forgotten the name of it.* I'm sorry, there are some girls that are main characters, but there are boys also. If you're younger than 15, well, there is some Heinlein stuff that you might want to check out. *and forget about my prior recommendations lol*

'hitchiker's guide to the galaxy' by douglas Adam's, not sure how long that is, I think its over 300 pages, 'This boys life' by tobias Wolff is 288 pages, 'Cell' by Stephen King, consider reading all the 'Sherlock Holme's' stories by Sir Arthur Conan Doyle, you could read 'A Christmas Carol' which is well under 200 pages, but its really dense, 'The stand' by Stephen King is over 1,000 pages, 'The Grapes of Wrath' by Josh Steinbeck is always good, 'Of Mice and Men' by John Steinbeck is barely 100 pages, but an excellent book. A book doesn't have to be that long for it to be well written. Sometime's the best books are the short ones that get right to the point and are clear and concise. I would advise you to make your options broader, and not worry about length because if you really want to, you can probably read up to 300 pages in a day, and if a books that short, maybe you should just read it because it's only taking a day away from your life.

Margaret Weiss and Tracy Hickman have a wonderful series called the Death Gate Cycle that has many different main characters throughout the series, and the two primary characters consistent throughout the saga are both males. Mind you, they are men, not boys, but I don't see why that would make a difference.
Another series that has a male main character is Carol Berg's "The Books of the Rai-kirah" which includes Transformation, Revelation, and Restoration.
There are many others, but those are two you can start with.

Have you read Artemis Fowl? They're rather fun novels, about a boy, and it's fantasy.
If you want to try actual fantasy, and are prepared for something longer, try The Eye of the World, by Robert Jordan. It's the first book in his Wheel of Time series.
I've also heard very good things about the Death Gate cycle series, by Margaret Weiss and Tracy Hickman. I haven't read them myself yet, but all my friends who read fantasy say they're excellent.

I have to agree that Enders Game is probably one of the best series. So are the Darkover Novels by Margaret Wise.
