Well.....
There are two schools of thought on this:
1. Pretty much anything you can imagine, you'll see at the dorms. In college, I was thin and somewhat muscular for my size. I used to walk to the showeres completely naked except for my towel. I went to sleep in my tighty-whiteys.
When I was just sitting around the room, I was clothed. The dorms are a social setting and you have no idea who will be in your room one moment to the next.
I went on a bender one night. The next morning, my roomie said he was sending over a friend of his who needed some Chemistry help. Thinking it was a guy, I rolled out of bed, put on some shorts, and sat at my desk. I didn't brush my teeth, comb my hair, and I reeked like a bar. Next thing I know, in comes a gorgeous blond haired woman (the person my roomie sent over). Well, so much for first impressions...
In short, you'll probably see much worse in the dorms than you hanging out in your boxers.
2. The second school of thought on this is simple...you're not in high school, living at your parents house anymore. Grow up and act like an adult. Be considerate of other people.
I would say, do whatever you and your roomie are comfortable with. I could care less what my roomie did and I don't think he really cared what I did (he thought I was insane anyway).

Dorm! It's part of the college experience! Besides, if you don't live in the dorm you will always wonder what it would have been like

Would you want your roommate sitting around in only boxers?
If you answer no to that, then no, you can't do it either. If you wouldn't mind him doing it, then you still have to wonder if he wants to see you that way.
Roommates strip in front of each other all the time to change, but staying w/o pants on is a little different. One thing you can do is ask your roommate if he minds. That would give you a clear answer. Another thing you can do is just do it-- wear boxers and see what he says. He could be uncomfortable but too shy to say anything, so you can remain that way. Or he could be fine with it and not say anything. Or he could hate it and tell you to put pants on and then tell everyone in your dorm how you're disgusting or whatever sh!t he wants to make up because he's upset with you. It's up to you how you want to handle it. You might want to feel your roommate out before doing anything.

That's something you will have to talk to him about. Keep in mind that in more social dorm buildings, everyone is going in and out of everyone else's room, so you may want to be clothed just in case other people want to hang out in there.
