Like in Spring Awakening, "My Junk" is sung by the Ensemble while Totally F**ked is sung by the Company

The company is everyone, including principles, supporting and background actors. The ensemble are just the background actors... such as in FIDDLER ON THE ROOF. Anatevka is sung by the company (well, except the Russians, Chava, Perchik an Hodel... but even if a few actors are missing, it is still called the company). An ensemble are the background actors (there's no such thing as "extras"). The ensemble are the nameless folks who weren't cast in a principle part. Such as the villagers of Anatevka.

"newsiesno1" answered almost perfectly. However, "Ensemble" generally refers to the Chorus -- anyone who does not have a specific character name.
