Learning a new language will not cause you problems in your native language. Most people who learn a second language, depending on the age at which they learn the other language, can have problems thinking in the new language and they have a tendency to think in their original language and then translate the ideas. Fluency in a new language can increase flexibility of thought and add new ways of seeing things, but these new ways may not be easily translated into the first language just because of differences in the way some ideas are expressed in different languages.

It definately takes a lot of your 'brain power' or whatever, but learning a new language is like a 'fad,' like minesweeper or skinny jeans, it totally consumes your mind, so you may find yourself thinking in that new language or changing between English and Japanese in conversations (w/ others or yourself). However, I'm going to seriously doubt that it could harm your ability to reason. Look back at the Enlightened thinkers and the philosophers during the Renaissance; they knew several languages (Da Vinci, Decartes, Bacon, Plato, Aristotle, Copernicus, etc.) and they had the most influence on philosophical thinking today!
So go ahead and learn Japanese (a highly intelligent language, by the way)

what? no! After all, language ability is located in the left hemisphere, responsible for reason. It's all in your head. It could be that you're so focused on memorizing the words and grammar that it takes you a while to get in that mode.
From what I've read and learned, learning another language can be nothing but positive.

No, it doesn't, it is all in your head. Learning languages does nothing more than develop all the positive ways in which the mind works. Thinking is easier the more languages you can do it in. It's one of the best exercises of the mind.

Actually, learning a new language will help your philosophical/freeform thought. This is because there are ideas that get "lost in translation" and by learning to think in two languages, your mind is able to 'discuss' these ideas without losing any of their meaning. By learning to think this way, you will find yourself exploring new philosophies!
