There are three active pitchers who have hit two home runs in a game:
Dontrell Willis - Sept. 20, 2006
Randy Wolf - August 11, 2004
Mike Hampton - June 6, 2005
Since 2000, only 5 pitchers have homered twice in a game - the three I mentioned, along with Robert Person and Darren Dreifort. Here's a list of the dates and boxscores:

Mike Hampton and Dontrelle Willis don't own the record for home runs in a season by a pitcher. That record is owned by Wes Ferrell of the Cleveland Indians with 9 back in 1931.

Zambrano has 12 career homers, 6 last year and 2 this year so far. So if any current pitcher were to hit a multi-HR game it would be him, at least in my opinion.

Current high among active pitchers is 15 by Mike Hampton
and 10 by Carlos Zambrano.
Could not find a multi-HR game by a pitcher, :-(

It's probably Jake Peavy or Carlos Zambrano, I don't know how many. They are the only ones that here have hit numerous HRs in a season.
