We have about a 1000 gallon pond with a huge bubble under the liner and we figure we need to get all of the water out, so we need to know what is a safe amount of time to have the fish in the container. I don't want to fix the pond and then have all of my fish dead. Any help on how to get the air bubbles out is also appreciated. Thanks.

If you take out your fish into any bucket or so I would just put a filter in there with the fish that gives them oxygen, like a regular fish tank filter

Hi, if you put them in a large clean container (make sure it has never contained chemicals, solvents or been cleaned with soap) filled with pond water where they can move around freely & add an air stone or two you should be good for several hours but make sure the fish are kept out of the sun & a suitable covering is securely fastened over their temporary home, some form of netting or other 'breathable' material to prevent escape attempts.

I have no idea about removing the air bubbles under the liner but I would suggest asking on one of the Yahoo! forums about Koi or ornamental ponds & someone is sure to know-good luck.

All I know for sure is, you will need to change their water daily! They will lose the oxygen everyday.
