special effects are fake add ins around the actors and are made from various things, they could be a real explosion cut and pasted in, or a miniature model.
CGI(computer generated image[ry-s?]) is always created on a computer, and special effects are often not.

CGI is a subset of special effects. CGI effects are special effects composed/created on a computer. For example, the original Star Wars was loaded to the gills with special effects, but had *no* CGI effects. The latest Star Wars, on the other hand, has all kinds of computer effects... but still has a lot of non-computer special effects as well.

hard to say depends on what the special effects are but my guess would be that the special effectsare done in flash or java. CGI is simply a common gateway interface check source for more info from wiki
