At the microscopic level, we are able to see atoms that make a definite structure. If, there are other atoms of any element other than the elements that make the substance, then we say it is filled with impurities. You'll understand better when you study about solid states, you know, Frenkel defect, point defect, Schottky Defect etc. Go research about it on the net.

A pure substnce is an element or a compound. It is the same all the way through. In an element, all the atoms are the same. We could not tell if some of the atoms were different isotopes. In a compound, such as NaCl, all the Na+ are surrounded with Cl- and all the Cl- are surrounded with Na+. It is the same all the way through. In a compound we know exactly what atoms are in it and in what ratio. Everywhere we take a sample it is the same compound, only.
