The spyware is probably screwing it up and possibly the computer rebooted in safe mode? Scan the computer with an antivirus like AVG as many spyware and adware come in on trojans and viruses.

Go into Safe Mode:
-----Restart
-----Press and hold down the F8 key until you see a black and white menu
-----Press the appropriate key for Safe Mode
Run your antivirus program and antispyware.
Restart

If you desktop icons are out of order, drag them where you want them.

If this doesn't solve the problem, can you run system restore and go back a week or so?

Boot in safe mode without network support and run spy sweeper again.

You could boot into safemode by tapping on the F8 key on startup (black screen) . Once on the safemode screen, chose "Last Known Good Configuration"

Hopefully this works.
