Try a product called "THE WORKS" I live in an area that has very hard and high-sulphur ground water. This stuff cleans most water stains even here.

I guess there is pumice stone you can buy and drain the water from toilet, flush and turn off water and then you can rub the pumice over the stain gently to remove it.
I would ask at the hardware store,or Home Depot, whatever. I've heard bleach will not help, because it is probably from well water or hard water. I've tried a cleanser called Barkeepers Friend, didn't work. Kaboom seemed to work some, but it is still there. I have not tried the pumice stone myself yet, so ask around about it.

This is an old trick that works every time for me:
Turn off the water to the tank, flush and empty the bowl. Spray with full strength white vinegar. Let soak for about 20 minutes then spray again and sprinkle borax (like 20 Mule Team found in the laundry isle) and scrub with the rough side of a kitchen type sponge. Turn water back on and flush a couple times.
To maintain a fresh clean bowl, you can drop in a couple fizzing denture tablets before you go to bed, then swish with a toilet brush and flush.

Lime-Away got rust from a long term leak in the toilet bowl. If it's hard water, pour a gallon of white vinegar in and let it soak overnight. Send your husband out to "water the flowers" while it soaks. Either way you've got to do a little scrubbing and scraping, but I've had success with both. Bleach didn't cut the rust above the water line, and didn't cut hard water either.

I have heard many times that fizzing denture tablets will cut the water stain from fish bowls, drinking glasses etc so I was just about to buy some myself and use in our toilets.
But I also want to try the pumice stone once I find one.

Pour one cup of straight ammonia into the bowl. Let it sit for 1/2 and hour. Scrub it with scrubrush. Let it sit 15 minutes. Scrub it again and flush.

You might want to try different products like Kaboom. Please consider calling a plumber-to get an answer over the phone-or someone in a hardware store for other ideas. There is one other product that is supposed to help with hard water stains, I can't think of the name of it right now, but if you check in the cleaning products isles of your local store, you would probably find it. If it's minerals, use a pumice stone. Available at the store. $5. Works good wet.

Get the commmercial cleaner at a home center that is acid, it will do the trick.
