Yesterday I was leaving my old apartment building and I only had one way out due to construction. When trying to leave through the only exit, I hit a man hole cover and it tore back the plate on my transmission. Now I called the police and they came, but before they got their the construction company came and put a cone over the man hole (less than 5 minutes after I hit it). Should I be able to go after the company to pay for the repairs if they were negligent?

Yes, you can. Take them to small claims court and bring evidence such as photos and at least three repair estimates.
If you have to rent a car you may be able to recover that as well. If you have insurance that is paying you can still recover your deductible (if you win). You can only recover actual damages. For instance if your insurance company pays everything except a $200 deductible, you can only recover the deductible.

Your insurance company is free to try to recover whatever they had to pay by suing that company if they wish.

See an attorney and ask. Make sure you know if the construction company is the government, or was hired by the government. If you can avoid "governmental immunity", you probably have a claim.
