If you want a good fantasy/sci fi story where the main character is a girl who, as you specified, isn't pretty or skinny or perfect, try "A Wrinkle in Time" by Madeleine L'Engle. High recommendation from me.
If you like S.E Hinton, and that sort of realistic genre where everything isn't tied up neatly in the end, you may also enjoy Robert Cormier, particularly "Other Bells for Us to Ring" or "The Bumblebee Flies Anyway".
"Bridge to Terabithia", "The Great Gilly Hopkins" "Jacob Have I Loved" and "Lyddie" by Katherine Paterson also feature girls who aren't pretty, skinny or perfect and don't necessarily have totally happy endings, some of these books deal with very painful, real issues.
Those should get you started anyhow, lol

The Book Thief by Markus Zusak was so sad, it's a great book though. You might also like:
Speak by Laurie Halse Anderson
(really good book... sad and about a teen girl who, well you should just read it... also a good movie)
A Great & Terrible Beauty by Libba Bray
(More fantasy/magic, but still good.)
A Walk to Remember by Nicholas Sparks
(A really sweet teenage love story.)
Maximum Ride by James Patterson
(more fantasy, but Max the main character does go through a lot... I've come to really like these books, the characters are funny)
And Then There Were None
Or A Pocket Full of Rye by Agatha Christie
(these were great mystery books that teens could read. I loved them.)
Rebecca by Daphne du Maurier
(I really just adore this book. One of my favorites!)
Tithe by Holly Black
(Faerie story, which I thought was really good. Holly is quite the dark writer.)
Or try some of Meg Cabot's books. They usually have a girl that goes through tough stuff as the main character and are good.

Twilight and New Moon for sure. I fell in love with those books right away! also The Notebook is a good teenage love story. the book is a lot different from the movie though.

Twilight by Stephenie Meyer and the sequel New Moon and soon the third book, Eclipse.
If you like love stories that suck you in with amazing detail and a really attractive sounding family of vampires.
Even if you're not into vampires, I highly reccomend these books. It's not all dark and goth like many really bad vampire books.
