Empty space is just that. Empty. Atoms are stuff. If the space has atoms in it, it's not empty. Empty space is not made out of anything but empty space.

the regions in space where atoms r found, they r called galaxies which contain solar systems, nebulae, star systems, dust etc. the gravitational pull of the galactic nucleus holds all these matter together.

empty space does not contain free atoms or ions but it may certainly contain some radiations.

only in supernovae explosions, energy and matter both r scattered in the empty space but they soon come into gravitational fields of other masses
