I'm going to divide my answer by American and Japanese anime:
American:
Batman: The Animated Series. This was the best approach to who Batman was in the comics. Although it was a cartoon, it seems the writing and dark themes were meant for older audiences. The acting, writing, and direction was top notch bringing in some great talent. Bruce Timm and Eric Radomski created the best told stories of Batman. The influence of the cartoon even affected the comic world including the origin of Mr Freeze and the created of Harley Quinn.
Anime:
Dragonball Z. Nothing is better than seeing a hero strive for perfection and care about the world he lives in. Goku fought for the good of mankind and others. He was a natural born fighter who pushed himself because he wanted to be strong and the best. The acting was superb and so was the storyline. As each saga progressed, so did the character development. Akira Toriyama brought to life a hero that everyone can look up to and strive to be like.

The original He-Man and the MOTU. This is a series with a huge following all over the world and even 20+ years later it is still popular with various adaptations over the years. It recently came out on DVD and when it started my friends and I recited the intro, even though we have not seen it in over fifteen years! All the episodes had great animation, exciting action (for a kid anyway), humor, and at the end a moral, something that most cartoons of today don't deliver. For more info visit www.he-man.org

Now and Then, Here and There (1999)
A Japanese boy named Shu tries to save a strange girl, Lala Ru, from kidnappers and is transported to an alternate Earth on the brink of being swallowed by the sun.
like you I have just too many that qualify for sheer excellence...making it impossible to choose. Stuff like Wolf's Rain, Hundred stories, Vampire Princess Miyu, Windy Tales and so on. So I just picked the first that came into my head.

Rocko's Modern Life
When Heffer chokes on his chicken and he dies and goes to Heck and Rocko sees him lying there on the floor and he says, "Heffer!!! You have 'x's for eyes!!!"
Or the one about how Heffer wanted to bring home a date for dinner and his date was an Elk and since he is adopted by a pack of wolves, well, you can imagine how that night went.
