would it hurt any for my to boil the cap and rubber to make the rubber soft and then fit it on my bike to have a better fit on the bung

As you mentioned it's a fuel seal I personally wouldn’t boil it. It has to be composite rubber possibly Neoprene. Whatever the compound, they have property's to counter the effects of fuel and fuel vapor contact that cause hardness, cracking or swelling to name a few.
I'm not saying you will negate the composite nature of the seal, but it may. Question is do want to take the chance? Do you have a replacement? Would it be easier to try making one that fits your needs?

use a fuel resistant RTV (sealant) remove the rubber gasket, and make sure to tape up around the cap to keep any squeeze out from getting on your paint, let set overnight and ride the heck out of it.

Always give year, make, engine size and model # when asking questions. We need all of that info to give an informed answer.
Knowing what the cap looks like will help with a solution.
