OK, the rumor he was gay, is PROBABLY true. However, the rumors about being a transvestite can be traced to a KGB disinformation campaign launched in 1962 (about the same time as the Berlin Crisis.) This has been verified both by retired KGB General Oleg Kalugin, and by the Mitrohkin Archives.
Something actually related to his job that frankly is scandalous is his refusal to deal with the Mafia, he denied its existence, until the testimony of Joe Valachi convinced everybody that there was definitely an Italian organized crime syndicate in the US.
He also refused to get involved with the takedown of the gangsters in the 1930s, most notably Al Capone, and Lucky Luciano. They were actually put away by other Justice Dept entities. (He felt that his agents would be tempted to take bribes from them; possibly with some justification.)
During WW2 refused to work with British counterintelligence personnel who were tracking the operations of the GermanAmerican Bund, and the insertion of German saboteurs/agents into the US. He had to be ORDERED directly from Roosevelt to start cooperating. Which, to be fair, he fully did.

I doubt he really was gay, in the proper sense. He surely had that orientation, but I think he was fantastically repressed. Here are some other facts:
Hoover was given advance warning that the Japanese were gathering detailed intelligence about the facilities in Pearl Harbor. He ignored the report.
Hoover did nothing effective to stop the growth of organized crime. For decades, he denied it existed.
Hoover insisted that the FBI use only software it had designed internally, leading to systems that were expensive, ineffective, and completely unable to work with other government or private systems. To this day, the FBI's information systems are at least a decade behind the times.

Everyone seems to find Hoover's homosexuality "unusual/scandalous", yet no one mentioned that for decades he lived with Mr. Clyde Tolson, his trusted assistant, as man and wife.
Also, he thought Elvis Presley was trying to start a branch of the Church of Satan in Memphis and created a special division of undercover Satanists within the F.B.I. specifically to look into Elvis' activities. Ah...politics makes strange bedfellows.
