Well, it depends on your intended gods and the roles they are going to play. You may want to look at exsisting gods and use their names, only make a name that is a combination of two that are essentially the same. For instance, let's say you're making a goddess of love and beauty. The Greek name is Aphrodite while the Romans called her Venus. So maybe names like Vedite or Aphus as a combined name. We'll go with the names Aphus. So here we have Aphus, the goddess of love and beauty.
You can also consider combining two totally different gods, and then combining their names. Let's create a male god this time, but one who also has a female side. So for his female side, lets make him a personification of spring. Let's also make him a god of wisdom and invention. Chloris is a Greek goddess of flowers and the personification of spring, so we'll go with her for this god's feminine side. And we'll go with the Egyptian god Thoth as among other things Thoth was considered the god who invented writing and also a god of wisdom. But rather than use the name Thoth, let's use one of his other names. How about Zehuti? So possible names names could include Chehoris and Zeris. We'll call him Chehoris, the god of wisdom and invention, personification of spring.
And there you go. Two gods who, to the best of my knowledge, don't exsist. But who were created either through combining the names of two gods who were pretty much the same or by combining both two different gods and their names.

You don't say where this story will take place but maybe in your book you could take some of the ancient Greek or Roman gods and re-arrange the letters of their names. The Mayans and Incas had pretty good sounding names for their gods too. And there are Celtic gods and spirits that you could use.

If you want something for like major gods go with the greek gods if you wan't something less major and something you want to write here are a few names: Calypso, Artemis, Alician, Marcus, and Alec.
