Meddle. You say "Meddle", they say "Whaaaaaaaaa?" It has half an hour that most fans agree is genius between One of These Days and Echoes, and the other ones show their roots in blues a bit more.

I especially like Pillow of Winds. Its soft acoustics make for a very romantic and sincere song.
Seamus is amazingly bluesy, but certainly not meant to be taken seriously. It's kind of catchy. Aroooooooooo!
San Tropez... island music. Cute, lovable, huggable as your favorite teddy bear.
Fearless is inspirational and uplifting... and still has that slight, Animal-istic political sting. Darn merciless magistrates!
One of These Days is very energetic and adrenaline fueled. Great song, too. Mass appeal.
The monster Echoes is like many songs mashed together. Much like its sister monster-song, Atom Heart Mother, it's divided into parts of different feeling and instruments. Wonderful song. Not to mention, the Shepard scale at the end is neat.

Ummagumma

Heck, most people never even heard of it. It's such an amazing step in their experimentation and I love how it's a mesh of so many genres. Careful With That Axe Eugene is simply amazing, and Granchester Meadows was such a deviation from what they usually play.

My personal favorite is Meddle, but I'm not sure it falls under underrated.

Edit:
Cameron D., That's Alan's Psychedelic Breakfast off Atom Heart Mother

All of it sheer genius. My favorite is Dark Side of the Moon - but, as far as which ones are underrated, all of the early albums were. No one was doing anything like it at the time - it was completely fresh and new and original.
