The smallest town in the United States is West New York City, New Jersey prior to March 29, 2006 with an area of only 1 square mile, but tell me if you're meaning for population or area, 'cause i'm getting confused.

If by population then look at any number of the abandonned towns that grew during the gold rush & are now deserted. Some are still standing & only have a couple of buildings left.
There are quite a few of these so you would have to take your pick as to which you want to deem as the smallest because there don't appear to be accurate records of the size of many abandoned (Ghost) towns.

There are many ghost towns (no population) in the U.S.
For example,
Half of the Idaho ghost town of Rocky Bar sold for $250,000 this week, and the buyer says he wants to restore old buildings dating back to the 19th century with the help of preservationists.
For the money, Boise construction company owner Michael Ciluaga gets 8.9 acres of land in the mountains northeast of Boise, a rustic hotel building, a mine, leaky wading pool and the town jail, plus timber and mineral rights.
Ciluaga said his affinity for Idaho history convinced him he needed a ghost town in his property portfolio.
There are also towns like New Castle, NH with less than a square mile of land.
