CCleaner does not specialise in cleaning the registry, it's mostly used to speed up your computer by cleaning up your recycle bin, temp files/internet files, browsing history, application errors, log files and so on.. which frees up some space in your harddisk

I would recommend the following(click on the webpage and follow):
Free Windows Registry Repair(first one) - rather effective, the first scan i did after about a year showed over 500 problems with the registry, fixed them all
RegSeeker(2nd one) - fixed another 300 problems after using the previous one.
and like the two of them said, Eusing Free Registry Cleaner and Abexo Free Registry Cleaner(30 day trial)
Just run them all that'll fix most problems! But dont expect 100% fixes because programs might recreate registry entries when used and so a second scan might still show the same few errors. (ignore such errors)
those are all freeware, hope i'm of some help

If you think you have a virus, try using Microsoft's Malicious Software Removal Tool. Enter MRT in your search or RUN box and open the program (press ENTER or OK). Start it by clicking NEXT at the bottom of the page. Follow the prompts to remove the virus if there. A good disk cleaning tool is CCleaner. It is a free program and works really good. Just use the disk cleaner but avoid the registry cleaner. Most registry cleaner will do more harm than good. It might even completely shut down your computer. You really don't need a registry cleaner contrary from what you read elsewhere.

most virus are spread through IE. IE is not a safe browser.
you should use a more secure browser to protect your PC from virus. i recommand you to use firefox with Google toolbar.
firefox can block any any popup and disable any virus and adware, spyware on webpage, so, firefox is much safer than IE browser.
as you know, most of virus spread throught internet and webpage.
besides, firefox is much smaller than IE, so it run faster than IE. download firefox for free, Just have a try:

Download the following five programs, all free:
1) CCleaner does an excellent job cleaning up temporary internet files, cookies, temp files, recycle bin, and prefetch folder.
2) If you don't have an antivirus program, EITHER AVG and Avast -- only install ONE.
3) Hitman Pro will let you automatically install, update, and run in Safe Mode many of the best free and free-to-try antispyware programs all with one click, including Spybot Search & Destroy, Lavasoft Ad-Aware SE, SpywareBlaster, Ewido, and free trials of Webroot Spysweeper and PCTools SpywareDoctor. The free version of Spybot Search & Destroy allows autoupdates, but Hitman Pro helps in keeping the others up to date with one click.
4) Winsockfix which is used to fix your internet connectivity if cleaning up malware breaks your internet connection.
5) Hijackthis which catalogs the places programs (both legitimate and malicious) are usually found, so that an expert can tell you if there's anything nasty remaining.
First, run CCleaner to clean out temporary files. In the Advanced section only check off "Old Prefetch data". Then click on Issues and scan for issues. Have it fix them all and make backups in case something gets erased that shouldn't (although I've never had problems with CCleaner's issue fixes). Then Scan for issues again until you get "No issues found". Then click on Tools and uninstall programs you don't want, and while in Tools click on Startup to remove things you don't want starting automatically. If you're unsure what you need to keep you can google for advice or email me with your questions.
Then update your antivirus program and then reboot into Safe Mode to run a full scan, then reboot after cleaning up what it found.
Then run Hitman Pro with the Safe Mode box checked. Reboot after cleaning up what it found.
Now run Hijackthis with the "Scan and Save Logfile" button, and email me the hijackthis.log, and I can advise you if there's any malware still there.
If your internet connection isn't working after removing malware, run Winsockfix.
When you're all done and know everything is working, you can disable System Restore, reboot, and then re-enable it. I also periodically run a rootkit detector; AVG, Sophos, and F-Secure all have free ones.

Try AOL Antivirus. It uses the same program as the top rated Antivirus Kaspersky. It is free and one of the top free ones. Give it a try. You can also try Avast or AVG but I think the AOL one is a little better.

use trendmicro.com their program "housecall" is an online virus scanner
you can also get bazooka spyware detector and itll scan your computer to tell you what youre infected with....then it shows the viruses and spyware and gives you links and explanations on how to manually remove them
