Well, you take the factors of each separately:

Factors of 36 - 2, 4, 6, 9, 12, 18, 36
Factors of 45 - 3, 5, 9, 15, 45

So, you can see that 9 is the greatest or largest factor that goes into BOTH 36 and 45.
