I remember that in the 8th he was found after being abducted. But why does he dissapeared in the ninth season??? I know that Duchovny wanted to work in films only and that was why he took the decision of leaving the show, but what happened to Mulder?

Yes, David decided to leave the show because he wanted to do more films and he was exhausted.
But talking about Mulder, you're right he was found after his abduction in very bad health conditions but he survived. Then he spent some time trying to cath up with life, accepting the fact that he didn't work on the X Files anymore and accepting the fact that Scully was pregnant! He felt very confused : (
Then when finally Scully's baby was born he just spent a few days with his newborn son William because Director Kersh warned him that his life was in risk, because THEY wanted to kill him. Obviously Mulder didn't wanted to go and leave Scully and the baby but Scully convinced him that he had to go and hide for tha sake of everyone.
That's why Mulder doesn't appeared in season 9 only in the final episode when he is judged and he and Scully have to leave the FBI and run away as fugitives.

He was upducted in the 7th season and they never brought him back. In the 9th season they had two new agents.
