If somehow the pilot was unable to perform his job while they are already at space, what will be the next procedure? Is the other crew able to take over and fly the space shuttle back to earth? Or auto pilot?

There are always two pilots:
a) The one in the rank of a commander
b) The one in the rank of a pilot

To be a shuttle commander you have to be a pilot so there are two pilots on board and most of the flying is done by auto piolet.

The crew are trained to be able to bring the shuttle back if the pilot is incapacitated, but mostly the re-entry and landing is automatic.

The computers do 90% of flying . They all cross train to back up each other.
