Actually, the boys are members of the House of Windsor, ecompassing all memebers and descendents of the royal family in the male line since George V. However, by royal decree, children and grandchildren of the Queen and Duke of Edinburgh bear the surname Mountbatten-Windsor, to reflect the Duke of Edinburgh's family lineage. However, as some have already pointed out, the royal family members who possess/use royal titles don't generally use a last name. While performing military duties, the boys use Wales, but they are correctly referred to at all other times as HRH Prince William and HRH Prince Harry of Wales, no surname. In the case of the Lady Louise Mountbatten-Windsor, she uses a surname because her parents have chosen to style her as the daughter of an earl - however, legally, she too is HRH Princess Louise of Wessex, and may in the future use that style.

Some of the family do use Windsor as a surname, including Lord Nicholas and Lady Gabriella Windsor.

Officially, it's Windsor, though they use Wales in the military units. Members of the family not directly in line to the throne have the name Mountbatten-Windsor, though those with titles tend to use the title (Wales, Wessex, etc.) as their last name. Basically, it comes down to whatever they feel like using.
