Why is it illegal to climb Mt. Rushmore but not an Indian Traditional prayer place?

Very good question....I personally think because the governement has deemed what is and is not of value which I also personally think is from nothing but ignorance.

I'm going out on a limb here and suggest that it is because Mt. Rushmore is a carving that can be damaged by climbers, and Devil's Tower is a natural formation, just like any other butte or mountain.

Many Indian religious areas are off limits. Try going into one of these areas on a reservation and see how fast you end up in jail.
