I hated that movie... stupid.
But, yes, the one who was the actual father of the child died.
Also, Jackmans character was killed over and over again, not just one of two. The machine that he used in his show created a new "version" of him every time, the other was drowned beneath the stage. Hence all the huge boxes in the basement you saw near the end.
