I understand that dreams are estimated to be only a few minutes in length, but how can we determine this? Most people I've asked say by rapid eye movement, but how can we tell that our eyes simply don't take longer to fall subject to the hormone that paralyzes the rest of our body temporarily?

It's really short, a few seconds. Even if it feels like hours, it's really just a few seconds. It's all because of when the body enters REM (Rapid Eye Movement) sleep, the heart, and brain activity increase a lot. Muscles throughout the body also start so contract and relax. The way dreams work is random thoughts just start flying through your head. Your brain is moving at a faster rate than time is so it makes everything feel slower.
