independent movies are really popular lately, does anyone know which independent film started the craze?

I would say that the early works of John Waters should be the considered the catalyst that started the current American indepentent film craze. Once "Cry Baby" and "Hairspray" made him popular, lots of people went back to see John Waters' earlier films.

"Roger & Me" and "Clerks" were the ones to really push the new movement.

Troma Studios should be mentioned in there somewhere, but I have a hard time figuring out how exactly.

Actually independents have been a part of the film industry since 1909. Thomas Edison helped create the industry and he joined forces with other firms to create oligopoly (several firms cooperate to control market and block competition). Edison and American Mutoscope and Biograph created the Motion Picture Patents Company. Anyone who wanted to get into the film industry either as a producer, distributor or exhibitor had to pay a licensing fee to the MPPC. About 2000 theaters refused to pay the fee and they were identified as the Independents. In 1909, Carl Laemmle started the Independent Motion Picture Company which would later be the basis for Universal Studios. Hollywood was created because of the Independents. The companies in the East was controlled by the MPPC and Edison. So the Independents went out west to get away from this control. They settled in an undeveloped part of California that would become what is now Hollywood. So Independent movies have been around for a really long time.

Independent movies are not popular lately, they've always had a place. Any film that receives attention from awards shows and buzz (now that all the "film festivals" have become televised), smaller films are emerging from the gossip and given a chance. Miramax paved the way for smaller budget films like Shakespeare in Love, Good Will Hunting, and of course Pulp Fiction to make a strong impact on what might have been a smaller audience had buzz not been generated.

i don't think it was any one film that did it but a few... richard linklater self-produced a few movies that did really well... like slacker back in 1991... kevin smith and clerks back in 1994... i'm sure there are more.
