I just discovered that there are plenty of worms living in the substrate, and they are so tiny that they look like dust. Also there are some bigger worms digging between the gravel. What are these worms? How to get rid of them? Are they harmful?

Do what the second response said to do with the fish, but you don't need to buy new gravel. You just need to boil all the gravel, one pot at a time. When each pot is done boiling, take the cleaned gravel and keep it in a separate bucket. When all the gravel is clean, drain your aquarium and scrub the sides and bottom (not with chemicals). When all this is done, put in new, dechlorinated water, the cleaned gravel, and when it is safe for the fish again, float the bucket in the tank until the water is the same temperature and slowly acclimate the fish. There are ALOT of pesky little critters that can get into your tank. I'm not quite sure what yours are specifically, but I can tell that they probably came along with a fish from the pet store. To get rid of them, you can take about half of your water (the top clean part where there are no worms) and put it into a separate bucket. Put the fish in the bucket, and dump the rest. Then buy new rocks (because the others were probably infected) and put them into your tank. Fill up the tank with the water from your bucket and then fill the rest up with CLEAN tap water.

as john V said need more info, but worms can come from 2 things or over feeding or came with a fish, if you have a large tank and not over stocked you can get 2 kuhli loaches, they borrow them selfs in the gravel and will thank you that you bought them coz they will have a nice banquet.
