you need to clean the hutch out every day,bed your rabbit or gunieapig on shaving and use hay as a bedding
don't use straw or newspaper as this attracts flies more.
you also need to check your rabbits gunieapigs bottom twice a day for a condition called fly strike it kills 1000 pet rabbits a year,the flies lay there eggs on the bedding they attach to the rabbit and turn into maggots,if you don't catch it early enough the rabbit gunieapigs die as the maggots eat into the flesh and the vets cant do much for them.

The cleaner you keep it the less they'll be around. I always clean out my cages at least once a week. Also adding lime or an odor spray like what you can get at http://www.kwcages.com or http://www.klubertanz.com or http://www.bassequipment.com will help. Those you use if you have a wire floor cage and the manure falls below. If you have a cage that has a solid floor that you put bedding in. You might consider using ground up corn cobs since they are more absorbant. Or at the bottom of the cage before you put the bedding in, dust the bottom of the cage with a little baking soda to help cut down the odor.

You can also use the fly stick-ems that you hang up. But they may end up attracting more flies.

Another thing you can do is feed a rabbit pellet feed that has yucca extract in it as part of the ingredients. Yucca extract helps cut down rabbit manure odor, which is what attracts the flies.

First off in the warmer weather you must keep the hutches as clean as possible. Washing them down once a week will help. Clean up all spilled food and change bedding frequently. When you do your daily cleaning, remove all waste and bag it up securely and place in a sealed container away from the hutches. Pest strips help. If you choose to use an insecticide check if it is harmful to your animals and follow the directions. You can also order from gardening catologues these critters they call fly eaters. They hatch out and try to eat every fly in sight. They are a type of insect predator. They will not bother your pets.

keep the hutch and its occupants very clean. Cover the hutch with close mesh to keep flies out. This is important - flies can lay eggs on your pets' back ends. the maggots then eat the pet alive! Yes it is gruesome, so you need to prevent this.

They'll be attracted to the poop and wee, so keep the hutch clean of those two things. Simple.
Fly papers are good, but make sure the bunny can't touch it because they are very sticky.

Get a spider. I am basing my answer on the song 'there was an old woman who swallowed a fly', so in the long run this may not be the best solution as you would then need a cat to eat the spider and so on. Failing this I would sanction the use of dynamite.

Keep it clean. Usually flies hang around decomposing, smelly stuff. (Trying to be nice here, but sounds like there might be too much "rabbit poop" laying around.

When we had our rabbit we use to stick those stick fly papers near the cage, that sorted them out.
